南京站站（K14+91.35～K14+376.67）位于南京火車站地區，受地鐵南北向線路走向控制，該站自南向北，以80度角下穿既有鐵路站場，并在北端與地鐵四、五號線在南京火車站地區交匯。受鐵路站場分隔，該站主體結構分南區、北區和過站區三部分，其中南區、北區為明挖箱型框架結構，將分別與火車站房改造及未來京滬高速鐵路站房同步建設，過站區位于既有鐵路站場下，為暗挖隧道。
